It is magic but it does not require runes. Neither did the satanic pentagram portal in Death Among Chivalry. Explain.

Does the chalk have magical properties? How do incantations cause magic to work? Please help me understand your foreign homo sapien magic.

Magic is practically processed anima. In the case of humans, we generally need runes to channel the anima generated by our souls in order to cast spells, perhaps because of a threshold holding us back from doing it properly.

This threshold was likely overcome by the Moon Clan who trained extensively and borrow power from the moon, and Saradomin and V after they became gods. Most beings including elves lack this threshold anyway so they don't need runes to channel the right mixture of energy.

The home teleport spell is likely powered by the earth or lodestones themselves, and is therefore that much easier to access for humans.

But of course this is only a theory, so make of it what you will. :)

It was stated before by the jmods that lodestones are magically made to teleport people, the difference with Lodestones, and Teleportation requiring runes is this.

1. It was confirmed that chanting magical words avoids the use of runes, but it does require focus and great knowledge. One example of this is ancient magic. When doing Desert treasure, we come across a ice magic user who uses either ice barrage, or blitz. The way he did this was by chanting a long ancient language of words. So Lodestones might be the same case, as you see when using the default animation, you draw a circle, sit down in it open a book, and basically teleport. This could mean that by lore, we chant a teleportation, that requires a long time to do. Ancient teleportation is sort of the same thing, but it is unknown if it requires runes or not.

2. It was stated that not every magic requires runes, like Portal magic, and summoning, it just a different source.

If your theory is true, then don't we get lethargic after a while after using too much magic (it tires our internal soul energy out) ? Or does our innate potential energy recharge that instantaneously?

There is a little bit of inconsistency in the ways magic is used/portrayed.

In Dungeoneering, I can use Telekinesis to move a set of massive tiles, yet not use any runes.
In Rune Mysteries, we see Arianne use telekinesis to gently lower a massive statue to act as a makeshift bridge. There's no conclusive evidence her controlled effort burned any runes or not.

Races such as demons, the Gorajo stormbrigers, and Mahjarrat are brimming internally with magical power, so they do need to use runes to do anything, unless they want to.
Though it is possible there are scenarios where even they would need runes to augment what they plan to do.

One other thing you see in fantasy (in any media) is that the more complex the ritual is, the more effective it is, though it may not require much input from the user.
Sure you use magic symbols, bones/items/totems, say a few words, and dance around a funny way, but the end result is pretty big compared to what you put into it.

Rune Mysteries/Memories went into the teleportation problem: they needed a way to anchor a person while teleporting.
They solved that by going thru the Abyss.

Now, if you use Runic energy, you quickly provide power to go to a location that require A LOT of work to predetermine where it is. (Another detail covered in those quests.)
So going to a certain 3x3 or 5x5 spot in Varrock or Falador took a lot of planning decades ago to get right.

The Lodestones however combine things: it already has magical energy in it.
you can further augment that with Vis Wax to go from a slow ritual spell, to a quick teleport.
Otherwise, you have to perform a rather simple, yet silly, little ritual to go to the same specific spots.

Between Kennith and the wandering ga'al, it seems clear that magic uses Wile E Coyote's law of cartoon gravity: you don't need runes until you are told that you do.
Headcanon Haven, where everything is made up and the points don't matter.
