I recently logged in after the Mining and Smithing rework went live, and was greeted with a message that said something like "You have illegal items equipped. Please unequip them within 1 minute." Not wanting to loose anything I just logged out, but when I logged back in again, my Rune helm, plate body, and battle axe were missing. I did find some Rune tokens in my bank account, but I'm not sure if they are connected to this incident.

Did the rework affect some Rune (or other) items like this? Or is this a bug I should report?

The update did affect those items in question. You can use the tokens to get your armour back at the Artisan's Workshop in Falador, you have to talk to one of the dwarves, I forget which.

Awesome, thank you! I went there and talked to Elof who does the token exchange. Funny thing is that the update didn't effect my Rune platelegs and Rune off-hand battle-axe... But no complaints from me there.

Ok, so I just logged in after quite some time and noticed my rune battleaxe and offhand battleaxe are both missing. I went to this Artisan's Workshop and talked to one of the dwarves who gave me a menu to exchange the metal tokens to get my weapons back. It tells me I don't have any tokens to spend.

What gives? I want my weapons back, why would they remove them to begin with? Why doesn't it even tell me anything in-game about them being taken away? I had to go searching for them only to realize they're gone and then had to run a Google search to find out about this update.

Haven't any tokens been sent to your bank?

They've converted your steel and higher items into corresponding tokens as they're significantly worth less now than they were pre-update - bascially so you do not make a loss. The only exception were items that you actually had equipped when the update hitted.

The tokens cannot only be converted to actual items, you also could get salvage, which has similar values for alching and disassembling to the ones the real items pre update. Basically if you had used the stuff as equipment just rebuy it, if you had it the intention to get money buy salvage. I'd highly suggest spending the tokens for salvage as runite now has reasonable levels to be mined and smithed, so you could easily get the equipment by yourself again.
